The issue

The 11 Australians commonly known as the ISIS brides and their 23 children present an unacceptable risk to Australia's national security.

The Australian government can cancel an Australian passport on security grounds. Under the Australian Passports Act 2005, the Minister for Foreign Affairs may cancel a passport if a "competent authority" (such as ASIO or the Australian Federal Police) advises it is necessary to prevent risks to national security, terrorism, or serious criminal conduct. The government has been advised that bringing the ISIS brides back to Australia is inadvisable.
