Possible Character overview 

She is an evil wicked and corrupt Queen beeing completely the opposite of Princess Peach she can rule the koopas and the dark mushroom kingdom while having a sweet spot for mario specifically, meaning she is in love with him.

She is not fully evil but she is not an angel either

She doesn't like peach at all and is very jealous of her because Peach always friendzones Mario, Bowsette feels like Mario deserves better. She always tries to kidnap Princess Peach or get her out the way so Mario can only pay atention to her.

She has to be her own independent character, she cannot be bowser as it is inappropriate for kids
This doesn't mean that she doesn't have ties with Browser but she is not interested in him or anything he does, their vision only cross paths when it comes to kidnapping Princess Peach
She has most of the physical characteristics of Princess Peach while portraying the powers of Bowser like the Horns, Tail, Nails, and ofcourse The Bowser Shell
 
There are different ways to bring her into the Main game

Possible outcome 1

Make a clone
This is the most easiest way because it has been done before with Wario and Waluigi it's a typical 90s scenario it IS gonna be repetitie BUT we will finally see our Queen of Darkness rise.

Storyline
Bowser is tired of not beeing able to have Princess Peach so he tries to clone her for his own,  beter and stronger,  as he is in the process of cloning something goes wrong and he let's a special chemical called "Bad" in the mix that causes an explosion
And there she stands with all her might. An Evil Wicked Queen of darkness stands Bowsette (in this scenario the name will be different unfortunately) Browser Celebrates with a dance as Bowsette looks at him with a weird stare, she goes off to explore the world without notice leavin Browser in his broken laboratory

Use the crown

Yeah it's a easy way out but it makes sense to use the super crown to transform Bowser into Bowsette, this has alot of flaws with the fact that bowsette is still technically a male, I thought why not say that bowser was a female all along but the sings are too strong, him trying to marry Peach in the latest games for example, it is also gonna be a brain breaker for the kids we don't need that.
We can skip Bowser and use Bowletta, Bowsers Ex (technicaly this is still bowser but possessed by a female soul) , this ties in with the character of Bowsette she doesn't care about Bowser and she can create a nice connection with baby Bowser jr.

Variations

With this method you can also go with If Bowser user The Super Crown he splits into 2 individuals that beeing Bowser (But maybe weaker) and our Dark Princess beein Bowsette.

We can also have a machine with two tubes where two individuals can stand and fuse them two together those beeing Bowser and Peach
